Hi,
   Just purchased 2 FL 350's that had been sitting in a field in Illinois for about 5 years. I tore them both down and discovered that 1 had a hole in the lower case and the other has JB weld on the lower case which makes me think it was also broken.  I am wondering if I was just unlucky or if this is a common problem and there is a solution.

I would not call it common. When it does happen, it is usually from a broken off chunk of piston. It can also happen from the stock metal reed petals breaking. They wad up and don't fit between the crankshaft and case. Something has to give. You should leak test the one with JB weld.
